That was made using transparency. Transparency is see through and can be used to make cool effects like that. All you do to get it in gimp is to go to layers, transparency, add alpha channel. From there you can use the eraser or select and delete colors to make it into transparent. Then draw on facial features etc to get a see through head.

use Adobe Photoshop CS5 or CS4 to make a transparency head.

The same can be done in GIMP and Paint.net.
