Now, I know it's 3.1 but how did this whole neck joint color thing start? I look at the replay catalog and a bunch of people have it. Can anyone explain? Here's a pic of one. http://prntscr.com/2pvnc3

I thought that too, but in 3.72 and lower, they don't have any textures but heads.

You can put different colors for each joint by hacking item.dat (force, relax and replay colors)

How can you do that, specifically?
